those settings are saved in game.prefs which is a default supcom file, so reinstalling or removing FAF will not change anything here
if you're uncertain, you can back it up though, you can find the file in C:\Users\%USERNAME%\AppData\Local\Gas Powered Games\Supreme Commander Forged Alliance

After playing a game (or even just joining a lobby), when I try to play another one, it says FA is already running, and no more than 1 instance is allowed. This happens even though I left the previous game normally through the score screen. There is no instance of FA in the task manager.

Sometimes is dialogue appears (and won't go away unless I tab into another window)
