Mobile shields always turn off if loaded onto a transport.

Mobile stealth fields will stay on and still hide everything in their range from radar, including the transport and other docked units.

Personal Cloak (Cybran ACU, Seraphim Selen, Cybran Mole) will stay on.
The transport itself will be visible though, but the docking clamps with the cloaked units will appear empty to the enemy without Omni.

Tips:
If you can get your hands on both, UEF T2 gunships (those with the docking clamp) with 1 or more docked Cybran mobile stealth fields create a stealth gunship fleet.
The Mole has cloaking, but no stealth, so it's only hidden if the enemy has visual but no radar.

If the next unit that would be seleted is to big for the current transport choose that fits any but don't advance the cycle.
This would ensure some distribution and should be not that hard to implement I guess.

Yes, but for that sort of thing we are talking something similar to build templates. You have to consider what would happen if you don't have all the units needed to comprise a full template and how this will be handled. While this sounds simple it's not as there are thousands apon thousands of possible load combinations. Odds are that no matter how well intending, no mere mod would ever truly meet up your expectations as this may be just too complex.

IMO it would be far simpler to just manage the load order manually to ensure the right units get loaded in the expected order. If the transports drop order is as important as you say it is, then it's worth you spending a few seconds to do it yourself. Besides, this game isn't supposed to be easy, hence a certain amount of micro is to be expected / demanded if your going to win. (Not counting out right exploits)

Interestingly, btw., in the Steam version the order of priority is different (all t1 again): engie > tank > LAB > MAA > scout > arty

If you could throw in also some kind of drop zone size switch that would be nice.
(well, for combat drops you probably want your units spread all around but if you use transports to move new units from factory it makes quite a mess instead of just dropping the units in more or less one place)
